Computer Codes for the Islets Publication
The computer programs below are for
Islets, vol. 1,
pp. 87-94, 2009. They are for the analysis of oscillations in the
TCA cycle. The oscillations may be produced intrinsically through
delayed negative feedback onto dehydrogenases, or extrinsically
through oscillations in oxidative phosphorylation or glycolysis.
The programs run with the XPPAUT computer software or, in one case,
FORTRAN. XPPAUT is free, and runs on Unix, Linux, and Windows machines.
It can be downloaded from the website of
Bard Ermentrout .
- Model for intrinsic TCA oscillations.
This program has oscillations in the TCA cycle generated by
delayed negative feedback onto one of several dehydrogenases.
It was used to make Figures 3 and 4.
intrinsic.ode
- Model for imposed sinusoidal NADH oscillations.
This has imposed NADH oscillations which act on dehydrogenases in the
TCA cycle to produce oscillations in TCA intermediates. It was used
to make Figure 5.
imposed_NADH.ode
- Model for oxidative phosphorylation oscillations.
This has oscillations in oxidative phosphorylation, which include NADH
oscillations that act on dehydrogenases in the
TCA cycle to produce oscillations in TCA intermediates. It was used
to make Figure 6.
OP_osc.f
- Model for imposed sinusoidal AcCoA oscillations.
This has oscillations in AcCoA (which would come from glycolytic
oscillations). These enter into the TCA cycle to produce oscillations in
TCA intermediates. It was used to make Figure 7.
